If you simulate some objects with physics, attach helpers (dummys) on each of them and try to bake the translation/rotation values from the objects to the helpers, it's possible to get problems with the rotation if you try to attach all objects to a single one and skin the verts to the helpers.
In my case as i use the skin modifier to bind the helper to one of the objects, the rotation (baked from the object) was assigned to the skinned verts. But the verts was in the correct rotation-position before i skinned the helper to it - so it was rotated twice!

The solution was, do go some steps backward. Don't attach the objects to fast. Get every single object and delete his rotation values (to zero). Now the object rotation will be wrong but dont care! Now attach all together, add the skin-mod. and skin the verts. - now the rotation will be correct!
